Make sure your configure scripts haven't been regenerated at some point -
that they are the same as in the repository - and that they have
timestamps more recent than the corresponding configure.in files so they
don't get regenerated by the build system.
All the configure scripts need to be generated by the same autoconf
version, and your report indicated that your source tree has some
generated by different versions. As far as I know trunk and recent
branches have this correct, though it has been broken briefly at some
points in the past (one such was fixed on 2008-04-15, shortly before 2.8
branch was created). It's possible there are configure scripts for
obscure directories not widely used that are broken for longer.
